In the anime, Professor Oak states that Articuno and Moltres combined powers of ice and fire are the source and cradle of the oceans, and that Zapdos' electric energy creates the currents and streams, which is why the three ancient creatures are closely bound to the guardian of the ocean, Lugia.

The strongest out of the 3 legendary birds is Zapdos for the fact that electric types are better to face flying bird types. Although Articuno and Moltres have distinctive abilities but the core is still flying. Articuno is ice/water/flying and Moltres is fire/flying and Zapdos is electric/flying.

We all know that electric Pokémon are better to attack flying Pokémon and since both Articuno and Moltres are at the core flying type Zapdos has a distinctive advantage over the other two.
